I am very curious how they check residence permits in the train especially from Belgium to italy

Will they scan it and check on the computer? Or they will just look at passports and residence permits, check the validity and that's it.

Any experienced train travelers?

What do you mean with it has already been withrawn in the system 2 years ago? Apart from that, it would be very unwise to try this, don't you think?

Your ID can’t be both withdrawn from the system 2 years ago AND still valid until 28 Sep, it’s either invalid from 2 years ago (but you still have the ‘worthless’ ID card), or it’s still valid. From your question it appears you know it’s invalid, if anyone does check it against the system you’ll be caught out.

There are in theory no ID checks in the Schengen area, which includes the Netherlands, Belgium, France and Italy (as well as Germany and Switzerland if you take that route). In practice, there may be checks, and it's up to whoever does the check what measures they take, which may range from a cursory glance to using dedicated terminals or calling whoever they want to make any advanced checks.
